CGI source code, default templates and documentation are available for free and can be redisributed under the terms of GPL (GNU General Public License). The identical .zip and .tgz packages can be used on all platforms; an
installation guide is included in the package;
supplemental documentation contain platform specific instructions.

Release 4.1 is a minor release, adding easier installation and upgrade, a web based plugin installer, enhancements in usability, search, and other areas, and improved application platform.

I cannot find the upgrade script to upgrade from 4.0.5 to 4.1.0.
Am I looking in the wrong places?

The upgrade procedure is found in the root of the distribution and it is a manual process. Experience has shown that it is in practical safer and better to upgrade manually because different installations have different local tailorings.

Is the upgrade from 4.0.5 to 4.1.0 a full installation? Or is there a patch upgrade path that I'm missing? I looked at INSTALL.html and TWikiUpgradeGuide.html, but neither seemed appropriate.

There is no patch package to upgrade from 4.0 to 4.1, please follow the
TWikiUpgradeGuide.

The configure tool in TWiki 4.1.0 currently does not work with Perl 5.6.5 (and maybe other older versions). If you have Perl 5.6.5 you can either configure it manually (quite difficult) or use TWiki 4.0.5 for now.

In Cairo we have internal links in the form [[foo.bar.de]] which points to the topic
Foobarde in the same web. After upgrade to 4.1 this is a broken link cause it
points now to the Topic De in subweb BAR under web FOO. Is this a bug or a
feature?

That is a feature and a somewhat unfortunate spec change for existing users.

There seems to be a problem with the 4.1.0 distribution files. Both the ZIP and TGZ versions are missing files from the
TWikiDocGraphics library. These files are referenced in the
TWikiDocGraphics topic, but are missing from the attachment directory:
list deleted -- TW
