I'd like to implement a knowledge-database from an organisation into my twiki. it should appear on the .Main-Site of some Webs. Is it possible to insert JavaScript onto a TWiki-Site? How?

You can use any HTML, JavaScript and CSS in TWiki pages. If you need the same code in all pages you can add it to the templates. See TWikiTemplates.
